Content enrichment can include the provision of additional terms for indexing, definitions of specialised terms, links to relevant content in bioinformatics and other databases, suggestions for further reading and much more. We are developing a process for enriching the content of papers published in New Phytologist, one of the world's leading plant science journals (impact factor 6.736). A key component of this process is the Plant Ontology (PO; http://www.plantontology.org/), a botanical ontology that describes plant anatomy and stages in plant development. The PO, which has been developed by international experts in these domains with considerable and ongoing input from the research community, provides a structured controlled vocabulary of defined terms. We describe how we are using the PO to increase the amount of knowledge readers of New Phytologist papers can access, and how this approach can facilitate botanical research and education. | ||

Helen Ougham et al. (Aberystwyth University): Enriching online content of a scientific journal using the Plant Ontology
The increasing availability of scientific journals in online format offers new opportunities to enrich the content of articles. Content enrichment can include the provision of additional terms for indexing, definitions of specialised terms, links to relevant content in bioinformatics and other databases, suggestions for further reading and much more. We are developing a process for enriching the content of papers published in New Phytologist, one of the world's leading plant science journals (impact factor 6.736). A key component of this process is the Plant Ontology (PO; http://www.plantontology.org/), a botanical ontology that describes plant anatomy and stages in plant development. The PO, which has been developed by international experts in these domains with considerable and ongoing input from the research community, provides a structured controlled vocabulary of defined terms. We describe how we are using the PO to increase the amount of knowledge readers of New Phytologist papers can access, and how this approach can facilitate botanical research and education.

Phenotype RCN Plant Working Group Meeting Ames, Iowa, May 1-2, 2013
- LC of the Plant Ontology met with other members of the Plant Working Group to continue the development of the phenotype annotation files using the PO, GO, ChEBI, PATO and EO ontologies consistently and correctly to describe phenotypes from Medicago, rice, maize, Arabidopsis, tomato and soybean.
- The goal is the analysis of the full phenotype annotation set which should include ~6400 phenotype annotation statements made to 2750 mutant genes across the 6 plant species.
- Analysis possibilities include investigating the extent to which a mutant phenotype can be predicted from protein similarity or vice versa, and whether this can be used as a basis for selecting candidate genes underlying QTL or genetic loci.

STEM Class, July 15-19, 2013 Oregon State University
The STEM Academy and Jaiswal laboratory at Oregon State University co-organized a week long (July 15-19, 2013) DNA Biology and Bioinformatics Summer Camp for high school students. The course was heavily subscribed, with 12 students (4 boys and 8 girls).
Subjects: The course involved a mix of lectures and hands-on exercises to learn about plant DNA and bioinformatics:
- Basics of the genome, DNA, RNA, protein, genetic mutations, genetic markers (SNPs and SSRs), molecular structures, and the genetics and scoring of agronomic traits.
- The students worked with DNA modeling kits to learn about its structure, components, assembly of the molecule and how mutations occur in the DNA chain.
Hands-on Lab Activity:
- Students isolated DNA from two varieties of Einkorn wheat (Triticum monococcum), a diploid wheat which is a close relative of the modern bread wheat and assayed a wheat genetic marker, (recently-discovered in the Jaiswal laboratory) using PCR amplification followed by gel electrophoresis to illustrate differences between the varieties and learned about the applications of genetic markers in genetic and forensic studies including plant breeding and variety development.
Hands-on Computer Activity:
- Using the rice chloroplast genome sequence available from the EMBL data archive as a starting point, students explored bioinformatics software, tools, and databases (including Artemis, Pfam, Cn3D, etc.) scientists use to import and annotate genome sequences to find genes, gene products (proteins), assign function to proteins, compare to other well-known homologous proteins, and model protein 3D structures.
The course ended with a lecture and hands-on exercise focusing on genetics, plant breeding and scoring differences in important agronomic traits (characters/phenotypes) such as the spike structures (seed-bearing parts/fruits) of plants from the Oregon Wolfe Barley population

- LC presented the poster: "Expanding the Plant Ontology: Linking Plant Anatomy and Development to Genomics Across Plant Taxa".
- JP presented a poster: "Planteome Annotation Wiki: A Semantic Application for the Community Curation of Plant Genotypes and Phenotypes". This explains the development of a semantic web application for annotation curation. This web application makes use of PO data via a newly created web service and includes an initial data set built from PO GAF (.assoc) files for Oryza sativa.
